If I understand you rid, Windows is installed onto your 4GIG drive which remains independant from the controller cards and uses the motherboards onboard IDE controller, if this is in fact the case, then make sure that the ‘Boot from third party controller’ is disabled in your motherboard BIOS, and that the onboard IDE controller and the 4GIG hard disk are set for first boot priority in your motherboard BIOS.
Perhaps an email to SI may be in order?
